Looks like a load balancing issue as this was a brand new user and the data may have not been pulled through at the time. I had a look at the thread and it has sorted itself out now.
I will send out an email to Lithium to take a look anyway.
I have seen it at least once. If I see it again I'll post here.

Lithium have deployed a change to the config files to stop this from happening in the future. I have been advised that this is an intermittent bug when messages are moved. Hopefully it wont happen again!
Please let me know if the message counts go weird again and I will chase this up with Lithium.
